Research Paper Pipeline

Boundary

Do not use Sci-Hub, pirate mirrors, leaked PDFs, or unauthorized full-text sources. Use legal indexes, open-access papers, official publisher pages, institutional access supplied by the user, and user-provided PDFs.

Do not fabricate experiments, citations, data, tables, images, or equations. If evidence is missing, mark the gap.

Workflow

  1. Read writing-method sources: use references/writing-method-sources.md to orient the paper-writing process.
  2. Define paper target: topic, field, audience, venue, contribution type, length, citation style, and ethical constraints.
  3. Full-text access check: ask whether the user has lawful institutional access, uploaded PDFs, author manuscripts, preprints, or open-access copies. Use references/user-provided-fulltext.md for manual PDF intake. Do not use Sci-Hub or pirate mirrors even if requested.
  4. Legal literature search: use references/legal-literature-search.md to search OpenAlex, Crossref, Semantic Scholar, arXiv, PubMed, DOAJ, Unpaywall, official publisher pages, and user-provided PDFs.
  5. Build evidence matrix: record claim, source, method, data, result, limitation, and relevance.
  6. Create paper structure: split title, abstract, introduction, related work, method, results, discussion, conclusion, references, appendices, and every paragraph into explicit jobs.
  7. Draft paragraph by paragraph: each paragraph must have a purpose, claim, evidence, transition, and citation requirement.
  8. Generate artifacts: create original figures, tables, formulas, diagrams, or plots only from user data, cited data, derived calculations, or clearly labeled conceptual structures.
  9. Compare and correct: check each claim against the evidence matrix and related literature; revise unsupported, overstated, or contradicted claims.
  10. Ethics and integrity pass: check plagiarism risk, citation completeness, authorship, conflicts, data availability, and image/table provenance.
  11. Final manuscript: produce a clean paper plus source map, figure/table list, formula list, unresolved gaps, and revision checklist.
