Manuscript markdown

Skill dahliasan/researchskills/skills/manuscript-markdown

Agent workflow for the Manuscript Markdown product (Cursor/VS Code extension jbearak.manuscript-markdown + matching CLI). Roundtrip DOCX ↔ Markdown with Word comments, track changes, highlights, tables, equations, and Zotero citations. Default converter for research Markdown↔Word work. Use when converting .docx ↔ .md, exporting Word for coauthors, importing Word drafts, preserving CriticMarkup, wiring live Zotero Word fields (zotero-key/uri, CSL styleID), comparing to pandoc, installing/doctoring Manuscript Markdown, or the user says "/manuscript-markdown". Day-to-day comment/address/share routes via manuscript-collab. Does not draft scientific prose (use manuscript-writing). Requires Manuscript Markdown tooling — stop and flag install if missing. From its SKILL.md

/manuscript-markdown — DOCX ↔ Markdown roundtrip

Default for research Markdown↔Word conversion in this pack. Convert with roundtrip fidelity (comments, track changes, highlights, Zotero fields). Do not reach for pandoc first.

Not prose. Argument, storyboard, and audit stay in manuscript-writing.

Product link (read first)

This skill is not a separate converter. It is the agent playbook for Manuscript Markdown from jbearak/manuscript-markdown.

SurfaceWho uses itRole
Cursor / VS Code extension jbearak.manuscript-markdownHumansIn-editor CriticMarkup, preview, right-click Export to Markdown / Export to Word
manuscript-markdown CLI (same upstream releases)Agents / terminalSame conversion engine for scripted roundtrips

Same product, two surfaces. Prefer the extension when the user is editing in Cursor; use the CLI when an agent must convert without UI. Do not describe them as unrelated tools.

Install / doctor → references/install.md.

Step 0 — Install gate (always)

Completion criterion: at least one Manuscript Markdown surface is available or you have stopped and told the user what to install. Do not convert with a substitute without saying so.

command -v manuscript-markdown
manuscript-markdown --version
CheckIf missing
Extension jbearak.manuscript-markdown (Cursor / VS Code)Flag when the user expects in-editor Export / annotations UI. Install steps → references/install.md
manuscript-markdown CLI on PATHFlag when an agent must convert in the terminal. Same install doc
  • Human editing in Cursor → extension is the primary surface; CLI optional.
  • Agent / scripted conversion → CLI required; still note if the extension is absent so the user can install it for editor roundtrip.

Do not silently fall back to pandoc. Pandoc drops Word comments and highlights. If the user accepts pandoc after the flag, say so explicitly and label the output as pandoc (not Manuscript Markdown).

Step 1 — Detect mode

SignalMode
Input ends in .docximport (DOCX → MD)
Input ends in .mdexport (MD → DOCX)
"preserve comments / track changes / CriticMarkup"import (or export if editing MD marks)
"compare to pandoc"compare after import
"install / setup / doctor"stop after Step 0 + references/install.md

Step 2 — Convert

Prefer pointing the user to the extension Export commands when they are in Cursor and only need a one-off file. Use the CLI when the agent must run the conversion (same engine as the extension):

manuscript-markdown path/to/paper.docx --force --output path/to/paper
manuscript-markdown path/to/paper.md --force --output path/to/paper.docx
  • DOCX → MD writes paper.md and, when Zotero/citation fields need export, paper.bib.
  • Prefer --force only when overwriting is intended.
  • Citation key format (DOCX → MD): --citation-key-format authorYearTitle (default) | authorYear | numeric.

Flags and edge cases → references/cli.md. CriticMarkup marks → references/criticmarkup.md. Live Zotero Word fields → references/zotero-fields.md.

When the user wants live Zotero fields in Word: ensure YAML csl:, BibTeX zotero-key / zotero-uri, and cites outside {++} / {--} (or accept add/del for an export-only copy). Patch styleID if MM appended .csl.

Completion criterion: output file exists; report path(s); if annotations were present, mention that CriticMarkup was preserved (or that none were found). If Zotero fields were requested, report ZOTERO_ITEM count vs literal [@.

Step 3 — Place the artifact (when in a research repo)

  • Put converted MD beside the project's manuscript tree (follow existing naming: e.g. paperN-00-outline-vX.Y.md).
  • Keep a one-line provenance comment or YAML title/author from the converter; do not invent scientific content.
  • Strip or keep CriticMarkup per user intent: keep for coauthor review history; strip for a clean outline fed to manuscript-writing.

Completion criterion: path stated; provenance noted; CriticMarkup keep/strip decision recorded.

Step 4 — Compare (optional)

When the user asks how this differs from pandoc: convert with both, then diff. Typical delta: Manuscript Markdown keeps {>>comments<<} and {==highlights==}; pandoc does not. Body prose is usually the same after normalizing whitespace.

Share with coauthors (agent CriticMarkup)

Day-to-day comment / address / share Word → route via manuscript-collab (it calls this CLI). Use this skill when the job is convert-only: import, install/doctor, Zotero field wiring, pandoc compare.

To snapshot the full .md, strip agent CriticMarkup (@Claude / @Cursor / etc.), then emit DOCX, use manuscript-collab export — do not expand this convert skill into collab policy. See skills/manuscript-collab/SKILL.md.

Composes with

  • manuscript-writing — draft/revise after a clean Markdown outline exists
  • manuscript-collab — agent comment authorship, address human CriticMarkup, collaborator export (strip agents → CLI); day-to-day collab router
  • manuscript-submission — venue DOCX packaging (separate from roundtrip edit)
  • zotero — library search, BBT citekey sync, Web API collection writes; this skill owns MD→DOCX field-code emission when bib is enriched
